Does Universign retain the document that I send for timestamping?

No, for the simple reason that your document is not sent over the Internet. The timestamping of a binary file consists of applying to it a complex mathematical operation called fingerprint calculation, which is performed locally on the client side. It is this fingerprint (also called hash value) that is sent to the Universign servers, which in turn produce the timestamping seal.
